In short: Just do what the message says.
It's not about ffmpeg in general, just the commandline tool with this name.

I think I'll stick with ffmpeg, but it's good to have options. Besides most multimedia defaults to ffmpeg and the documentation is very good.

hubi, with all do respect, "???" cannot be answered here, and one of linux's best multimedia whole house solutions uses it also.

Even though "???" might be a bit short as question/comment, I think it is a good one.
In terms of Debian ffmpeg is death – and his "long life our ffmpeg"/fork (depending on your view) should be used instead. Documentation might adapt to this sooner or later as Debian wheezy will release with it. As it looks now sooner or later ffmpeg (the commandline program) will disappear from Debian.
Ignoring this might have the same consequence as sticking to KDE3 at the time KDE4 was introduced as it's replacement.

My questionmarks were because of "most multimedia defaults to ffmpeg". I simply do not understand the meaning of the sentence.
Even if "multimedia" does not mean content but "multimedia applications" it is not true. All my multimedia applications work perfectly with libav-tools.
