after rebooting the kde3 to kde4 migration tool started????
Edit: It killed even more ... my .icedove folder still has the mails but all the settings are gone. .config/chromium is virgin as well. Skype account is gone. ???
If the kde3->kde4 tool asks for a backup something must have gone wrong. I would suggest to manually backup you home. Just in case.

can you give us a list of what was upgraded? (/var/log/dpkg.log)
this sounds very unusual. what would trigger kaboom?
what kde version are you running?
i have not seen anything the like on 3 kde boxes.
Is your hard disc out of space? The problem sounds if somehow some files/directories in your home dir have been deleted. But has it really to do with the D-U? I do not think, that KDE packages would delete chromium or other non-KDE files nor vice versa.
I did an D-U yesterday without any problem (32bit). This morning the following new packages would be upgraded:
A dist-upgrade will never touch any file in ~/. You need to start an application in order to create/change files there. Add, that KDE from experimental does not belong into our "Upgrade Warnings" - moved.
